Is there a way to manage territory changes when a rep needs to cover another colleague's Territory in Veeva Align?
There is no limitation in Align to stop this. It depends on the customer business process for managing this in CRM.
Align can have multiple roster members on multiple overlapping territories.
If the CRM process allows for reps to be on multiple Territories, then Align supports this.
